I used air transport units to drop special forces units in a country I was conquering. The air transport units are still in that country, but I want to return them to their home country to be dismantled. Unfortunately I do not see a way to tell Air Transportation units specifically to return home.

Can I? If so, how?

A bit of a bug i'm afraid. I encountered this a while ago. Try sending them to a country that allows you access first, if that dosn't work then you have lost them i'm afraid. If the country gets deregged - your units will dissapear automatically.
